Police say his 8.6 metre cabin cruiser, Obsession II, was found on a beach north of Wedge Point on Saturday morning. There is no sign of the 61-year-old.
Forensic officers, local police and water police have been sent to the scene, which is more than 300 kilometres from the starting point of Mr Doyle's expedition.
When Mr Doyle left Bunbury Yacht Club he did not tell anyone where he was going to be fishing.
For five days teams from Bunbury, Busselton and Mandurah sea rescue groups, along with police, searched the ocean and the coast between Cape Naturaliste and Mandurah, a distance of nearly 500 nautical miles.
Despite the discovery of Mr Doyle's boat the mystery of his disappearance continues. The Binningup man was a very experienced fisherman and he had appropriate safety equipment on board.
However no flares were spotted after he left Bunbury and no EPIRB alert was detected.
