The Australian Defence Force navy divers spent the day searching the area around the jetty.
A police spokesman told the Bunbury Mail the navy had to consider whether to move the substance on land before detonating it, move it to a safer place in the water, or detonate it in the water in its primary position.
After digging a trench and releasing the WA Police Bomb Squad robot, the Navy decided option three was the safest.
At 4.57pm, without warning, the Navy detonated the substance.
Smoke and a water spout of about six metres shot into air, followed by a single loud bang.
More than 20 cars of curious residents lined up along the estuary to have a glimpse of the explosion.
